I find it odd that I can't master my specialization nor sorcerous spell knowledge, but I CAN master invocation. Can someone please explain the rationale for this?

I can't master clerical spell knowledge or specialize healing either. I think both cap at 90 for all classes.

It does. Specialized caps at 90 for everyone. Again, why is that?

I believe that the cap exists b/c if the specs were able to go up to 99, then 99% of the spells cast in that specialization would recieve the bonus. IIRC it caps at 90 to be balanced. For some reason having it max at 99 would be unbalanced b/c every spell cast would be maxed. The way it is now there is some randomness involved.
